Over at http://www.wcnews.com in the "files" section for Wing Commander IV, there are two "windows 95 upgrade" patches available. Applying both of these patches will allow you to play WC4 *native* in Windows 2000/XP without any problems (which is to say that I didn't encounter any problems). I was even able to use my gamepad (which has an analogue stick) as a joystick!

There are minor issues, but they do not interfere with play to the point of making the game unplayable. Warning, you will need a fairly fast machine to run WC4 under dosbox.

The sound during the full motion videos is a bit jumpy, words are left out, so subtitles should be turned on.
The game will pause when something big is happening: video playing in the comm window, or ships jumping in system. This is annoying, but does not make the game unplayable.
Key presses during onboard ship sequences will be cached somehow and echoed later. Generally this means on the savegame screen. Sometimes you may have to try a few times to get your savegame name to say what you want it to say.
Disk Swapping is a bit of a pain under dosbox, but that is the nature of the software. WC4 unfortunately has more disk swapping than any other game I've played.
